چکیده

The study of genetic regulatory networks has become an important field of research in biomathematics and biocomputing. With the early progresses made in biotechnology, there will be more and more data available concerning the expression of genes ; the understanding of such complex systems will then become crucial. However, even though several serious models have been proposed ([3], [1]), these systems still raise some challenging questions, from both qualitative and quantitative points of view. What we propose in this paper, after a brief description of the well-known lac-operon, is a hybrid model of the regulatory mechanism responsible for the treatment of lactose by the bacterium e-coli.

Modelling for Control: Understanding Role and Function of Regulatory Networks in Microorganisms

Microorganisms maintain a constant monitoring of extra-cellular physicochemical conditions in order to respond and modify their gene expression patterns accordingly. Modelling plays an essential role in developing an understanding of the regulatory networks in microorganisms. Means-end analysis, also called functional modelling, is proposed as a methodology to model regulatory networks. A model...

Computational Systems Biology: Discrete Models of Gene Regulation Networks

This article describes a 2-3 day workshop offered at regional undergraduate teaching institutions and high schools. Its goal is to use discrete dynamic models, in particular Boolean networks, to illustrate mathematical modeling of biological networks, such as gene regulatory networks, to a broad audience that can include undergraduate faculty, undergraduate students, high school teachers, and e...

Genomic Object Net: XML Visualization of Simulation Results from Biological Modeling on Hybrid Functional Petri Net

In [2], we showed that hybrid Petri net (HPN) provides the promising basic architecture for representing biological processes with an example of description and simulation of λ phage genetic switch mechanism. We launched the project “Genomic Object Net Project” whose aim is to develop the software tool which can be used by biologist easily and intuitively. As a first step, in [3], we introduced...

The inhibition of Escherichia coli lac operon gene expression by antigene oligonucleotides-mathematical modeling.

Gene transcription is regulated by transcription factors that can bind to specific regions on DNA. Antigene oligonucleotides (oligos) can bind to specific regions on DNA and form a triplex with the double-stranded DNA. The triplex can competitively inhibit the binding of transcription factors and, as a result, transcription can be inhibited. A genetically structured model has been developed to ...

Journal of Integrative Bioinformatics

Using the lac operon as a paradigmatic example for a gene regulatory system in prokaryotes, we demonstrate how qualitative knowledge can be initially captured using simple discrete (Boolean) models and then stepwise refined to multivalued logical models and finally to continuous (ODE) models. At all stages, signal transduction and transcriptional regulation is integrated in the model descriptio...
